Remember that the number of maps as we see it in the editor is a technical detail. One that does not have to reflect the number of areas from the players perspective.
Have ten houses on a single map is a classic, but isn't that still 10 small areas? You can split them out into 10 seperate maps without the player being any the wiser.
With cutscene heavy maps sometimes it's organizationally easier to copy the map into different versions. Of course maintaining and synchronizing the maps representing a single area for the player is a different cost.
Having more than 999 maps does come with an extra cost. You can have to editors open at the same time and work that way, but is definitely more tedious than just having all maps kept within the same editor.
