Battle animations question (Damage on first frame)

I really don't understand why it happens but sometimes, damage from a skill is inflicted on the very first frame (which is very awkward) while at other times, it will wait until the end of the animation before actually inflicting damage (as it normally should).

Is there a way to control this? What cause skills to deal damage on frame 1 instead of waiting for the animation to finish (which is awkward and can result in a full animation playing of an enemy being hit when that enemy faded out of existence on the very first frame of the animation)?

This is weird. I noticed this when a character equips two weapons, and the monsters dies before the second weapon hit it, but the animation plays afterwards.

Indeed.

This is because damage is inflicted on the first frame of an animation, instead of the last one.

I know this bug can be corrected because one of the unnofficial versions of RPG Maker 2003 have the battle animations work correctly (damage is inflicted on the final frame of a battle animation, instead of the first).

I'm just wondering if it's a general bug with the official version in general or if I'm doing something incorrectly.

Holy stink, where have I been? Well, I started my temporary job this week. So less time to spend on game design... :(
Cartoonier cloud cover that better fits the art style, as well as (slightly) improved blending/fading... fading clouds when there are larger patterns is still somewhat abrupt for some reason.
