    Let's say I have enemies E1 and E2.
They're two different bosses with their maximum number of event pages used for each individual.

How can I create a troop with E1 and E2 while both keep their own respect event pages?

    And...

If I'm in a battle with E1 with its own event pages and defeat it, how do I add E2 with all its own event pages?

Troop events are on a per troop basis, you cannot make troop events for a specific enemy...

    If you make 3 troops

    Troop 1: E1
    Troop 2: E2
    Troop 3: E1, E2

All those three troops will have their own troop events.

If you need to have custom behavior for E1 and E2 no matter which troop they are in, you would need an enemy AI plugin or something.

You might also be able to do it via utilizing common events instead of troop events alone, but that would depend on the exact behaviors that you want to do. Like you might be able to make the troop event as just the "initializer" which checks for triggers and then run the correct common event corresponding to the trigger. This way, you can minimize the amount of troop event pages used.
