I know this is a dumb question but I searched for a good 30min for an answer to this. How do I tell rpgmakermv that a set of tiles is made for autotiling?
By putting correctly formatted tiles on A1, A2, A3, A4 ir A5 as appropriate. Check default tiles for those tabs for the formatting whixh is different from B to E tiles.

You'll need to put it into the A1-A4 slots depending on what it is. But you can't just put a 48x48 tile into that and expect it to autotile - you need to make a block of 2x2 or 2x3 tiles with the correct patterns so that it autotiles and shows edges correctly for the tiles it's joining onto.
