Alternatively, just import it into your game via Resource Manager. When you select it, a box comes up asking you about transparency. Select the background for 'transparent' and that's it.

You're ... not using the magic tool the right way. Set tolerance to 1, and tick anti-aliased and contiguous off. Then click on the green colour and hit delete; tada!
