There are two different options, and unfortunately your description isn't entirely clear on which way you want it.

The first option is "time" like the time of day, calculated in minutes or whatever.

For simple casesm that is where you use the timer - if that didn't work as you intended, we need to see a screenshot of how you checked and used the timer.

For more complex or repeating cases, the default timer is not flexible enough and you'll need a time script to handle time in game, because basically the default game is without time structure.

The second option is "time" as in "sequence of situations", when you want something to happen one part after another, but don't care how many minutes the player needed for each part.

That will require a logic sequence, for example by counting a variable.

Based on your short description, I think you'll need a time/day system script/plugin...

I'm just going to point you in this direction, even though it's an MV tutorial for this kind of thing.

http://forums.rpgmakerweb.com/index.php?/topic/49665-rpg-maker-mv-switches-branches-variables-basic/

You and I both seem to have run into the problem of having events do things they're not supposed to, so if you can look over the event flow of this tutorial project, it might help with any sort of typographical issues in your event flow control.

To me, however, it sounds like you may have your "If/Else" checks looking for the wrong values...like greater or equal instead of less or equal.  And then there might also be the dreaded issue of having the event repeat itself because it meets the conditions for the check again.  (Both of which are amateur mistakes that I have made while thinking that I was actually doing good for my first time project...which is what lead me towards the tutorial I have linked to above.)

Switches or an upscaling variable combined with extra event pages to move on to the next timer check might help, too.

Of course, this also depends on if you're using base assets like I am, or using plugins to do stuff.  In which case, I can't help there because I know too little.

Don't forget, aspiring writers: Personality isn't what your characters do, it is WHY they do it.
Hello! I would like to know if there are any pluggings or any way to customize how battles look?
I was thinking that when you start the battle for it to appear the eyes of your characters and opponents sorta like Ace Attorney.
Sadly I don't know how that would be possible so I would be needing help! If you can help me in any way I would really apreciate it!
