I don't have much MV or programming knowledge to create this but for someone that does perhap's Kino's MV documentation might help: https://kinoar.github.io/rmmv-doc-web/index.html
It seems to list hierarchies of related classes and such.
(I wish I discovered the site sooner as Kino seems to have sadly left the RPGM scene but the content that remains is still great and very helpful.)
Wow, that's very intricate, in a good way though. I think your method looks quite good/thorough.
The most I have ever done personally is use pen and paper - creating basic trees, for keeping track of structure.
However I haven't used it for anything complicated, so I don't think my method is the answer that would help you.
Hopefully someone else has a better approach.
