The problem isn't with Yanfly's plugin, it's just the way Mog's plugin works. There is an easy fix though. You need to use event commands to remove the actor's individually otherwise they'll just automatically show up like in mine and your example.

To do this you need to create an event and use the change party member and remove the actor/actors you don't want to show up in the menu.
