If, hypothetically, a portion of a game took place in prehistory, what would make for good enemies?
I know raptors for one, but what else?

Lots of giant insects xD
Crocodiles, dinos

Maybe something like a smilodon?

If it takes place in ancient times, you could play around with some pretty cool ideas.
Things like Nephilim (giants), megafauna, and like kaiwewi said, insects used rule the world so if I was playing a game based in ancient times I would half expect to see insects and lizards.
You could even go deeper and have things like amoeba's or fungi spores that are sentient, or you could even have normal animals, and have a cordyceps be the main villain, where the fungus takes over the minds of the monsters therein.

On one hand, I think about the diet of certain megafauna. Like, raptors and T-Rexes are no-brainers since they're carnivores.
Not so certain about stuff like Triceratopes and Anklyosaurii.

Kinda want to thrown in some pteranodons, yet I'm not totally sure since my only memory of someone fighting one was in DRAGON BALL.

Probably makes sense given it has the same monster artist, but pteranodons appeared in Dragon Quest IV, IX and X.

More like a Dragon Ball type world where stuff like dinosaurs and smilodons still exist alongside humans.
