Problem with transparent tiles

So I have started using this program a month or so ago, but only this week have my tiles started messing up. 
 
I have this game I'm working on, and you can see the transparency is perfectly normal:
 


 

But when I try to add another tile that would be partially transparent, the tile behind becomes a water tile, rather than what I had put there already. What I am trying to put it on now is my own tile set. 


 

The cracked part on my tile sheet is doing this:


 

My tile sheet looks like this (the purple/blue is stuff that needs replacing after I fix this issue):


 

Am I doing something wrong in how I am making the tiles?

Your first image and your second and third images are using different tilesets.


I bet the tileset for your second and third image has what you WANT to be the background on the B-E tiles, and not on the A tiles. That is why the water, which IS on the A tileset, is showing through.


When you use a B-E tile over another B-E tile, it replaces it. It does not overlay it. B-E tiles only overlay A tiles.


So the two "backgrounds" you have there need to go on the A tile. Probably A5.

Holy stink, where have I been? Well, I started my temporary job this week. So less time to spend on game design... :(
Cartoonier cloud cover that better fits the art style, as well as (slightly) improved blending/fading... fading clouds when there are larger patterns is still somewhat abrupt for some reason.
Do you Find Tilesetting or Looking for Tilesets/Plugins more fun? Personally I like making my tileset for my Game (Cretaceous Park TM) xD
How many parameters is 'too many'??
