But there are other differences. You rarely have mist in the evening, or dew, which means ground and other low objects can be sparkly or misty/otherworldly, a bit.
And in the evening the accumulated dust and smoke or smog contributes to debris in the atmosphere. Some folks say this makes more brilliant skies. (some don't!)
But having the actual direction of light change would be a MONUMENTAL change for and RPG Maker. You would have to re-shadow all of your tiles.
On a personal note, my favorite time of day from a lighting standpoint is the beginning of sunset. Have you ever noticed how the whites just glow a bit before everything gets grey? It is magical to me.

So if its night time for them it should be night time in the game. That of course wont work for the game I am making now since it starts in the morning.

Err, you've been given several specific suggestions, including a link to an excellent tutorial. Now you have to try those suggestions, see which you like, maybe give a slight tweak.
Depending on your map, there are more specific suggestions which could be made. Try the stuff here, as ksjp suggested, and then maybe take it to the Game Map and Screenshot thread for more detailed input...
Cartoonier cloud cover that better fits the art style, as well as (slightly) improved blending/fading... fading clouds when there are larger patterns is still somewhat abrupt for some reason.
