Transparent Tiles

I'm working on a tileset made from Pokemon locations and I'm wondering how to fix this dilemma I've ran into.


I can create the graphics the way I want, but the transparency over rides the background of the tiles I've set. 


Tile one shows the image that creates a transparency on the whole tile whereas I want it to simply show the graphic from below and not over ride the tile. I'm not sure where to start and hoping someone can see what I'm trying to do.

The engine has only two layers for the maps.


Everything from the A sheets goes to the bottom layer, and everything from B to E sheets goes to the upper layer.


You cannot have two tiles from the same layer there at the same time, they're replacing each other.


So if you want to have something visible under another thing, the bottom part has to come from the A tiles and the top part has to be a single tile from B-E.


In rare cases, you can use an event to simulate a third layer above that and use a B-E tile as the event graphic, but that has other disadvantages and should only be done if really needed.

Most of those tiles could be moved to the A5 tile sheet.
