I seem to have a problem when I place a A tile and mark it as impassible and then set a B-E tile over the A tile and mark it as passable, it doesn't seem to notice the tile A tile was marked as impassable. This happens on land, boat and ship travel.

Looking at the script, you can use either terrain tags or regions...

Why not just mark them with the unpassable region setting? That will probably work better than using the terrain tags. Albeit a bit more setup needed.

Or just dont use the terrain tags on the B-E tiles so that you only rely on the A tiles for vehicle passability since you seem not to want the B-E tiles to override the passability of the A tiles anyway

That is the default behaviour and has nothing to do with vehicles.
Passability of B-E always overrides the A-Passability, the maps would no longer function if that were not the case.
