In order to make A tab tiles passable under neath, is to make a copy of the file rename it and put the renamed tile set to either any of the unused sets in B/C/D/E, than you can edit the tiles passable and mark it with a star, without the need to use events. You need to remember you will likely need to edit the .png file a bit, I have one for walls from the autotiles, all I did was made every possible angle. so the passable wall is uniform to the impassables, and my characters can walk under them.
Another way is to do parallaxing which is very easy when you understand the idea of it. and you can make half walls with no top tile, even buildings with no roofs, and just add them in when you do the editing of the parallax image in paint or any image editing program.

2: the new edited wall is put in
3: in image 2, you noticed the wall didnt look right cause I deleted the autotile wall and it created the end's of the walls on either side, with the edited walls in B, I used the tile to cover, the change and now the wall looks uniform.
4: Image 5 shows I selected star's on my edited wall images, the star is for passable underneath, x is not passable and O is passable over.
You will come across say a side door and when your character moves you see part of its head, easy to fix turn the wall that its head shows by creating an event for the cover image of the wall join. Example:
