I still have to do Omega Mark XII one day. I still have a save from before I entered the Bahamut. It's just the "one wrong move and you're done for" that keeps me from doing it. And Trial Mode Stage 100 keeps killing me. The idea of fighting all Judges at the same time is neat, but damnit, they are REALLY hard. Until you kill Ghis, the Reverse-Decoy strategy doesn't work, as he'll Elixir you.
1) Handsome Jack (Borderlands 2) He was witty, evil, funny, and boy did Clap Trap hate him so much.
2) Dhaos (Tales of Phantasia) Was a powerful evil villain trying to destroy your world in order to protect his own. (The elves/angels/Cruxis of Derris-Kharlan) But NO! You just had to get in his way and ruin it. Also nothing beats his special attack Dhaos Laser, totally wrecks your whole party in one shot.
3) N (Pokemon Black/White 1/2) The guy who can speak in pokemon language, but was used by Team Plasma to "liberate" (steal) pokemon. For some reason he always believed in you as a trainer though, to rise up against him, and even supported you in doing so. He had a hell lot of honor in him.

4) Sirius (Bomberman 64) The guy lied to you and backstabbed you and then blew up your buddy Altair who you thought was a bad guy at first (actually a good guy) HE EVEN TAUGHT YOU HOW TO PLAY THE GAME AND THIS IS HOW HE REPAYS YOU!
Oh crap, I totally forgot about Handsome Jack, he's funny as hell! Truly a charming villain.

Fontaine is epic, and damn...I can't spoiler anything about him or I will ruin the experience to those who haven't played Bioshock yet. I have to play The Last of Us, but sadly, my PS3 is currently in the realm of the dead consoles.
I was sifting through this topic hoping somebody would mention Handsome Jack, haha. I find some of the best villains are the ones who you can empathize, or at least sympathize with at some point along the way. Borderlands 2 made you almost fall in love with him and through his cunning and trickery made you almost root for him and believe that he was on a noble quest until the very end. Finding all of the late-game Echo recorders about his past and all that made it sink in even more. Truly an amazing villain.
I was also a huge fan of Albedo from the Xenosaga series, as well as Albel from Star Ocean 3. Oh, their names are quick similar!
I gotta give some props to Arthas from the Warcraft series for being a great villain because his backstory of wanting to help fight for his people that ends up in him trying to find power to protect, but ends in bloodshed not because he was brainwashed by the dark powers of the Lich King's Sword. It was because his emotions and greed was warping him little by little throughout the storyline which proves to why emotions in villainy cause them to fail when the heroes fight back. Arthas's transformation into the everlasting and patient Lich King was pretty awesome.
God from Silent Hill is another good one as well as other antagonists from the Silent Hill games.
Albedo makes the Joker look like a sane person, I loved the english dub of Xenosaga, Crispin Freeman did an awesome job on Albedo and should've won an award.

Arthas is my favourite character of Warcraft 3, he's well developed and has both a light and dark side, he's a fantastic character...but I don't like how WoW ruined the entire storyline of the Warcraft universe (seriously, I hate that game like the pest).
Vaan I think, from farcry 3: Really interesting villain in that throughout the game I found him way more interesting and likeable than the protagonist or any of the supporting characters. Put it this way, he's the only person in that game who's name I (might) can even remember right now.
Wesker from resident evil (mostly 1, he's in 4-5 to but not as good a villain): I'll be honest, the first time I played resident evil I seriously did not realize he was even a bad guy until the very end when he gets stabbed by the abomination after releasing it. For that alone he is memorable, even though otherwise he's a cliche' psychopath with a god complex.
That guy from Red dead redemption that forces you to hunt down your old friends: I cannot remember his name (but to be fair I don't think they actually bothered to use it much) but he is memorable for a lot of reasons. The guy really represents everything that is wrong with a government official and is one of the few villains that actually succeeds in the end.
Dogeyes from Sleeping Dogs: This guy is so stupid it's funny, he uses high school drama and petty childhood rivalries to insight gang warfare that ends in countless deaths. He's memorable just because he drives home the fact that sometimes when people die they die for really stupid reasons, because there is nothing justifiable about how the conflict involving him escalates.
Nemesis from resident evil 3: This guy just scared the **** out of me when I was a kid, that's all I remember about him. In fact I didn't even realize that you could actually fight him when he came after you until I replayed the game years later, but even so he keeps getting back up and keeps trying to kill you. I doubt there is another game that has a boss that recurs more times than him.
Isaac, Garet, Ivan and Mia in Golden Sun: Warning, to even describe what makes these four great villains requires spoiling, you have been warned.
This one is a little iffy but essentially you spend an entire game playing as these four people hunting these other people who are supposedly about to destroy the world. Then in the sequel to that game you start off where you left off, but as the remnants of the group you were originally hunting. Now the guys you were playing as in the last game are hunting you, and your objective is to finish what you were just trying to stop in the last game because it turns out that while what you are doing might give humans power that they could destroy the world with, not doing it will certainly destroy the world (just at a slower rate). So for the entirety of the first game you are actually playing as the villains trying to stop the heroes from succeeding... you just don't realize it.
Alex from Golden sun 1-2: This guy, when I really think about it is probably my favorite video game villain ever. He manipulates people perfectly. In the first game as an enemy he never takes center stage, always playing the role of the lackey and staying out of the way. (I mean who actually wants to fight a lackey? If you had the chance to fight an optional fight with a random lackey with no great reward would you for any other reason than that you are a meta-gamer and completionist?) Then in the second installment for about half the game he's viewed more as a friend/wise mentor helping you to save the world. There are subtle hints throughout that tell you that he does have his own agenda but nothing that warned you exactly how far against you he really was.
In fact, by the time you find out how manipulative he is and how far-reaching his schemes are you are at a point where there is no real feasible way for anyone to stop him, the two people that might have been able to stop him (your group and the ancient guardian-god known as the wise one) are fighting against each other thousands of miles away on another continent. By all means Alex did everything right, he didn't even confront you he was so behind the scenes manipulative and his apparent ascention to power came out of nowhere. He was only beaten due to poor writing that didn't make any sense, that's how well-written his scheme was. I forgave it at first because I believed it was done so that the series could end without you feeling like you wasted your time in a hopeless struggle where you ultimately lose. (especially considering how royally you hosed up in the first one) but then they released a new 3d game for the ds and it was a terrible piece of crap with one of the absolute worst stories ever told that just left me thinking "why didn't you just let Alex win? The way you wrote the rest of the story made that the only choice that really made any sense and it would make for a far better sequel than the random crap that was thrown into the third game."
Basically what happened is this "wise one" suddenly becomes all-knowing and realizes his plan, convinces the protagonists that he has been trying to stop/kill for at least half the game into trusting him after they've beaten him and allowing him to tamper with what they've done to save the world trusting that he won't do anything bad anymore. So he removes some of the power from the world saving mars stone, not enough to stop the world from being reborn into a golden age apparently but still enough that when Alex tries to claim that power it doesn't come to him, and instead leaves him immortal but powerless so the wise one can then travel cross-continent in an instant to confront him. This is foolish when you think about it, if the wise one could do this then why did he not just f-ing stop you from setting off the chain of events in the first place? Why did he need to try and manipulate Isaac and co. in the first place? Why did he fight you so hard up until the second that you beat him and how the hell did you beat him if he is so damn powerful?!
Also Alex's name is Alex. It's harder not to like a villain that shares your name.
Yeah, Dogeyes was funny, I loved Sleeping Dogs more than every other free roaming game (please don't hurt me GTA fans, it's just an opinion).
Nemesis is my favourite among all the tyrants in the Resident Evil saga, it's a shame they ruined the character in the movie making him look like a weakling, in the game he seemed basically immortal.
I was scared too when I was a kid, the whole game clearly gave me the impression of being constantly chased and hunted by the monster (so it fully achieved its purpose).
I haven't played Golden Sun yet, but I will clean my good old GBA for the occasion and try to get those games, a lot of people have recommended them to me, and I'm curious.
And Dalph, you already named my #1. Your #2 is my #1, Ghaleon the master manipulator. And he always puts a smile on my face when he shows up, even to do evil stuff.
@Dark Phoenix: Well, when a guy in Final Fantasy wears a full black warrior/mage armor set, has very powerfull skills, can fly around and try to kill you more than once in different FF games.. Well, then yeah. He's a villain. haha

Aside from Luca Blight, he is my favorite villain. He is well developed. He knew well about his action and the consequences that would follow. Calm and collected. And not to mention, it took the united forces of Grassland, Zexan and Harmonia with 4 other True Runes users to stop his plan, pretty bad-ass in my book.
The Boss - Metal Gear Solid 3
Another well developed character, who is willing to do everything for the greater good.The way she broke the big boss (snake) like a toy in a matter of seconds THAT is cool.
White Fatalis - Monster Hunter Portale 2/ Unite (Not a villain, just a super boss)
It's not a villain who would try to kill entire populations nor try to rule the universe as a god. In fact, it doesn't even kill a single innocent person in the entire game, story-wise. But, this bad-guy will torture YOU, the player, and give you nightmares and will possibly make you throw your game console out of the window. Considered as the hardest boss in entire Monster Hunter series, which is considered as one of the hardest game franchises, you can imagine how hard and psychologically torturing it is to beat this monster solo.
It took me several week to defeat it. I had to swallowed my pride to look for videos and walk-through for the cheapest way of killing it. Never have I seen an evil boss such as this one, that make me, the player, mentally unstable for weeks.
Ah.. Luc, what a tragic character, he is actually a few villains that actually have a better motive than the protagonist, lol.
I don't recall many memorable videogame villains, but Solidus Snake from MGS2 is one I can think of. The fact that he is actually "the protagonist" with sensible motive again the real antagonist (the patriots) and you, being manipulated by the patriot AI to kill him and believing him as the bad guy is really mind boggling and twisted. The entire game is full of WTF moment too, and actually predict the danger of information control by the government to manipulate the masses. He is also the most underdeveloped character among the the four "snakes". Hopefully with the release of MGSV, we will have more glimpse on Solidus as a character, since the timeline is really interesting this time.
