Kefka is definitely mine. So many fond memories playing through FFVI, and don't get me started on that laugh.

The only antagonist in gaming that can be compared to the geniosity and evilness of Kefka is Vaas on FarCry3.

These are my favs.

Of course, Kuja from Final Fantasy IX is also one of my favs...

Mainly because he's so sexy. omg <3

Sovereign/the Reapers from Mass Effect terrified me, even playing the games as an adult.  Lines like, "there is a realm of existence so far beyond your own, you cannot even imagine it.  I am beyond your comprehension," are so amazing.  The reapers were such an unbelievably epic enemy, and Sovereign's introduction portrayed that with style and grace.

That is a link to the first conversation you have with Sovereign, and it perfectly instills in the player this feeling of "I am so... freaking... screwed..." in a way no villain has ever been able to make me feel before or after.  "You exist because we allow it, and you will end because we demand it."    Other games have had the whole "I'll take over the wooooorrrrrllld muahahahaha" villains, but nothing has ever felt so sweat-breakingly dangerous as the Reapers.

Boss/Demizud from Catherine is a pretty awesome antagonist character too in my opinion. And GLaDOS

I have to agree with the Big Bad of Bioshock. Plus Andrew Ryan.

GLaDOS is my favorite, though.

Sorceress Edea! From the first disk of FF8 that is. I used to replay that one disk. Her being female somehow makes her a more menacing and frightening threat. Of course there's Kefka and his laugh too.

Jon Irenicus from Baldur's Gate 2. Tragic backstory, competent and intelligent, consistent power growth so you don't call BS if/when he overpowers you, intimidating, and goes beyond traditional villain code of ethics in a way I don't think I've ever seen in a video game.

Holy stink, where have I been? Well, I started my temporary job this week. So less time to spend on game design... :(
Cartoonier cloud cover that better fits the art style, as well as (slightly) improved blending/fading... fading clouds when there are larger patterns is still somewhat abrupt for some reason.
